Well that is a relief, I couldn't figure out what I was doing wrong, but as it turns out, it was nothing. This can be done by going into texture mode then edit mode and hitting A to select everything. It was the "texface" setting in the Materials panel that was doing it: any material with that setting enabled showed up black in the texture bake.
